docman links does not work

Before activating the clean url and the sef patch the docman links to the files was downloading, now the urls does not show the right urls, please if anybody knows why it is doing it and a way to fix it. the site uses 2 templats, one is assigned to rest of site and we need to know how to fix it. We have read all there is to read and still cannot find the fix for the problem, if we take the clean url of the links work, but the defeats the seo steps taken on the project

What kind of URL's are you talking about and where are these made? In the SEF patch URL repository??
